I think that most of the manufacturers would like you to use all
copper plumbing to the collectors.
For example, take a look at the "Collector Plumbing" section of the
installation manual for SunEarth collectors:
It sounds like the system was working with the rubber hoses, so maybe
this is an area where you can bend the rules a bit?
If you use the rubber hoses, I don't think that the Silicone caulk
should be required -- seems like a snug fit and a tight clamp should
take care of it.

I checked for a sensor on the bottom of the second collector. There is not
one there. Instead it is at the top of the first collector. It does not
measure the temperature of the water but the inside of the collector itself.
Based on this it wouldn't matter if it is in the first or the second
collector as they should have the same temperature.
